Ancient Ruins
The Ancient Ruins are located in north western Kanto between, and north of Indigo Plateau and Pewter City, however, it can be only accessed from Saffron City with the Magnet Train. Beyond the ruins is the Millennial Star Tower. The Ancient Ruins are a unique creation of the Pokémon3D development team.
Geography
The Ancient Ruins consist of three major parts, The maze(which is in 4 sections), the chess puzzle, and the automatons. Wild Pokemon are only found in the maze. Once the player unlocks the different parts of the Ancient Ruins and Millennial Star Tower, they can travel between them by interacting with colored Gems that also heal their Pokémon.
Maze
The Train arrives into a large rectangular chamber with a Blue crystal and 2 passages. This chamber marks the beginning of Section 1. Either passage will take you to a fork where you can either return to the train room from the other passage or turn to reach another fork. Going Left will take you into Section 4 which is a long a twisty path with many impossible turns to get back to Section 1. Taking the right path immediately brings you to another fork. The right fork is the other end of Section 4. If you take a left fork you will enter Section 2 which is a circular path. Completing the loop 4 times will bring you to a fork. Continuing the circle will quickly bring you to a dead end and TM 140(Trick Room). Taking the right path will bring you to Section 3 which is a series of 4-way junction. There are a total of four 4-way junctions interconnected between the loops and the end. The shortest route is to take a left and then a right. Another simple route is to simply go straight through all 4 intersections. After the junctions and a few more turns the passage opens into a chamber with a Red crystal and a door.
Chess Puzzle
Through the door is a room with a chess board sunken into the floor. The chess pieces can be interacted with to move them around. The objective to the puzzle is to but the black king in checkmate with a single move. The solution is to move the white queen on space E3 to space A3. This will remove the boulder blocking the door and give you access to the room beyond. The next room has a large marble slab in the middle with an inscription in odd symbols on one side. Through a door on the other side is a room with a purple crystal. This crystal will connect with the "Crown" point on the blue crystal.
Automatons
The door beyond that leads to a web of 25 chambers in a diamond shape. Each room has upto four doors and an automaton which must be battled to allow access to the rooms beyond. The automotons come in three main shapes; 12 tall blue ones, 12 shorter blue ones which hovers, and a single golden one. Defeating the blue ones unlocks the golden one. Defeating the golden one does two things: Open a hole in the golden automoton's chamber and move the marble slab to reveal a ladder. Both the hole and the ladder connect to a straight passageway which runs from the ruins to the Millennial Star Tower.
Unless stated otherwise, all levels in this chart are of Difficulty 0.

Crystals
There are three types of crystals. All of them will heal you.
- Blue Crystal - This will heal you and then, if you have unlocked a checkpoint, allow you to choose a purple crystal to warp to.
- Red Crystal - This will heal you and then you can warp back to the front chamber with the train.
- Purple Crystal - This will heal you and then you can warp back to the front chamber with the train. These work as checkpoints to be warped to by the Blue Crystal.
